Does this work with Shopify Payments (native checkout)?
Not directly. Shopify's native checkout runs inside a sandboxed environment (Custom Pixels) that prevents third-party tracking scripts from capturing conversion data reliably. This integration works by using Stripe Payment Links as your checkout method instead. If you must use Shopify's native checkout, you would need to add a manual trackPurchase() call on your thank-you page, which is less reliable due to ad blockers.
Why can't LinkJolt track Shopify's native checkout?
Shopify Custom Pixels run in a sandboxed iframe with limited and unreliable access to cookies and localStorage. While Shopify provides some polyfills, the behavior is undocumented and not officially guaranteed. This means cookie-based affiliate tracking through Shopify's pixel system is unreliable. This is a Shopify platform limitation that affects third-party affiliate tracking tools, not just LinkJolt.
What about Shopify affiliate apps?
Shopify affiliate apps (like Refersion, UpPromote) have direct access to Shopify's order API, which is how they track conversions. However, they typically charge $50-200/month plus transaction fees. LinkJolt takes a different approach: by using Stripe Payment Links, you get server-side webhook tracking at a lower cost with 0% transaction fees.
How do Stripe Payment Links work on a Shopify store?
You create Payment Links in your Stripe dashboard for each product. Then you embed these as buy buttons on your Shopify product pages (replacing or alongside the default Add to Cart button). When a customer clicks the Payment Link, they check out through Stripe. LinkJolt's tracking script automatically appends affiliate attribution to the Payment Link, and Stripe webhooks handle conversion tracking server-side.
Is the tracking reliable?
Yes, when using Stripe Payment Links. The click tracking uses cookies and localStorage (30-day window), and the conversion tracking happens server-side via Stripe webhooks. This means conversions are tracked even if the customer has an ad blocker. The only JavaScript-dependent part is the initial click capture.
How do affiliates get paid?
LinkJolt uses Stripe Connect for automated payouts. You approve commissions in your dashboard and process payouts with one click. Payments go directly from your Stripe account to affiliates. LinkJolt never holds funds. You can also export CSV files for manual PayPal or Wise processing.
